The iPhone app has a “sign in with Apple” option which I used and progressed a course but there is no option to sign in with my Apple account on the website? How do I sync my progress then?

Hi and welcome!
Just log in with your Memrise username and password (in the white box). It’s what I do and everything syncs OK.
